Using Amazon Multi-Channel Fulfillment for Shopify orders

How I ship Shopify orders out of the same FBA inventory I sell on Amazon, what it costs per order in 2026, and the catches to know before turning it on.

When I added a Shopify store alongside my Amazon listings, I had a problem: all my inventory was sitting in Amazon's warehouses. I didn't want to pull it out and pack orders at home, and I didn't want to split stock between two places and guess how much each channel needed. Amazon Multi-Channel Fulfillment (MCF) solved that. Shopify orders get sent to Amazon, Amazon ships them from my FBA inventory, and I never touch a box.

Here's how it works, what it costs in 2026, and when it isn't the right call.

How MCF works

MCF uses the same warehouses, inventory, and shipping network as FBA. The difference is where the order comes from. Instead of a buyer checking out on Amazon, the order is placed on your website (or another channel), and you tell Amazon to ship it.

  1. A customer buys on your Shopify store.
  2. The order passes to Amazon, either through an app or manually in Seller Central.
  3. Amazon picks the item from your FBA inventory, packs it, and ships it.
  4. Tracking flows back to Shopify, and the customer gets their shipping notice.
  5. Amazon charges your seller account the MCF fee.

There's no referral fee, because the sale didn't happen on Amazon. You pay only the fulfillment fee (and storage, which you were already paying).

Setting it up with Shopify

The cleanest way is a connector app that links your Shopify store to your Amazon seller account. Amazon has its own MCF app for Shopify, and there are third-party options. The setup goes roughly like this:

  1. Install the app from the Shopify App Store and connect your Amazon Seller Central account.
  2. Map your products. Each Shopify product or variant needs to be linked to the matching Amazon SKU. This is the step to do slowly. A wrong mapping means Amazon ships the wrong item.
  3. Choose shipping speeds. Map your Shopify shipping options to MCF's standard, expedited, or priority speeds. Faster speeds cost more.
  4. Turn on unbranded packaging if your items qualify.
  5. Sync inventory so Shopify shows the quantity available in FBA. Otherwise you can sell something Amazon doesn't have.
  6. Place a test order on your own store and follow it all the way through.
From my store

I set MCF up across five SKUs, so every Shopify order ships from FBA. The mapping step was where I spent the most time, especially for bundles and variants. If you sell a 2-pack and a 4-pack as variants of one Shopify product, each variant needs its own Amazon SKU mapped to it, or a 4-pack order will go out as a 2-pack.

What MCF costs in 2026

MCF fees went up on January 15, 2026, mostly on single-unit orders, and the 3.5% fuel and logistics surcharge has applied to MCF since May 2, 2026. The big thing to understand is that the fee is per unit and gets cheaper as orders get bigger.

Standard shipping, non-peak (January 15 to October 14, 2026), before the 3.5% surcharge
Item1 unit2 units (each)4+ units (each)
Small standard, up to 4 oz$7.34$4.98$3.64
Small standard, 12 to 16 oz$8.66$5.90$4.38
Large standard, up to 4 oz$7.56$5.12$4.00
Large standard, 1 to 2 lb$10.64$7.19$5.25
Large standard, 2 to 3 lb$11.75$8.13$5.95

Peak season rates apply from October 15, 2026 to January 14, 2027 and are higher. Confirm current numbers in Seller Central before you budget for the holidays.

Compare that to FBA, where a small standard unit costs about $3.20 to fulfill. A single-unit MCF order costs more than twice that. You're paying for the fact that Amazon is shipping to someone who didn't buy on Amazon, and it doesn't get to bundle your order with anything else.

Is it worth it?

A single small item through MCF costs about $7.60 with the surcharge. A USPS Ground Advantage label for the same item is often $4 to $5. So on shipping alone, doing it yourself is cheaper. What MCF saves you is everything else:

  • You don't keep a second stash of inventory at home and guess how to split it.
  • You don't buy mailers, print labels, or make post office runs.
  • Orders ship the same day even when you're busy or away.
  • Your Shopify store can't oversell stock that's actually in an Amazon warehouse.

For a small store doing a handful of website orders a week, the time saved is worth a couple of dollars an order. For a store doing hundreds of website orders, a third-party logistics company or shipping yourself usually wins.

Price your website with MCF in mind

Because single units are expensive and multiple units get cheap fast, MCF rewards higher order values. A two-unit order of small items costs about $10.31 total with the surcharge, only about $2.70 more than shipping one unit. That's the case for free shipping thresholds, multi-packs, and bundles on your own store. It's a big reason I offer my tube squeezers as a 2-pack and a 4-pack instead of one at a time. Things to watch

  • Branding: standard MCF orders arrive in Amazon boxes. Turn on unbranded packaging if your items qualify, especially if you're building a brand on your own site.
  • Other marketplaces: Walmart doesn't allow Amazon-branded packaging on its orders. If you sell on Walmart, use WFS or confirm Walmart's current rules before routing those orders through MCF.
  • Inventory sync: if your FBA stock runs out, Shopify needs to know immediately. Check your app's sync settings.
  • Low-inventory fees: MCF orders draw down the same FBA stock, so they affect your days of supply. Factor website sales into how much you send to Amazon.
  • Sales tax: MCF doesn't change who collects sales tax. On your own store, that's you. See sales tax for online sellers.

Questions people ask

What is Amazon MCF?

Multi-Channel Fulfillment lets Amazon ship orders from other sales channels, like your Shopify store, using the inventory you already have in FBA warehouses. You pay a per-order fee instead of storing and shipping inventory yourself.

How much does Amazon MCF cost?

In 2026, a single small standard unit costs about $7.34 with standard shipping, before the 3.5% surcharge. Per-unit costs fall as orders get bigger: about $4.98 per unit for two units and $3.64 for four or more of the smallest items.

Will my Shopify customers get an Amazon box?

By default MCF uses Amazon-branded packaging. You can request unbranded packaging for eligible items within size limits. Turn it on if your brand matters to you or the sales channel requires it.

Can I use MCF for Walmart orders?

Walmart doesn't allow orders to arrive in Amazon-branded packaging, and policies around third-party fulfillment change. If you try it, use unbranded packaging and check Walmart's current policy first. For Walmart, WFS is usually the simpler option.
